As you are leaving the place a small cutscene is supposed to trigger with Dijkstra's agent. For some reason it didn't trigger, so you need to find the agent back at the hideout and let the cutscene play out. 1.Note that the command to remove the "Nails" only removes 1 nail at a time, so if you have 31 "Nails" you have to repeat the command 31 times, that's just the way it works.
