Try clicking the pen marker and removing boomalopes from the list of animals allowed in the pen. Then see if you can direct the handlers to move them to the other pen. Once the ones you need out have left, set boomalopes to be allowed again in the main pen so the handlers don't pull more out. I haven't used multiple pens yet, but this should work.

When I realize how limited it is for a complex situation. I am building a pen for my animals, initially I thought I'd just build a giant one for all of my animals. Herd animals (cows, pigs, chickens, alpacas, etc) stay in pens. All other animals are allowed areas. Dogs, cats and boomrats are pets, hence they can live in the house and be trained. Those can sleep in animals beds by default. They will either choose one themselves, or you can assign an animal to a bed. Just grow food for them the same way you grow food for your colonists. If you're growing rice in hydroponics to feed your colonists, grow some more to feed the animals. Then simply haul the food to a shelf or stockpile zone in the animals' room. You can make the rice into kibble first to feed more animals with it.
